I have to disable it to update windows 10 and install apps.

I don't have Windows 10 to test yet, but you can go to Internet Options -> Connection -> LAN Settings -> Advanced -> Exceptions and add those website that cause problem to your Windows Update/Installing App progress to see if it works or not.
You should better ask Privoxy's developer, I think that is the best way to fix this problem.
I'm sure you are using Internet Explorer/Spartan or Chrome, but if you use Chrome, you can install ProxySwitchy Omega and use that extension to set Chrome proxy, it is completely isolated from system proxy. Or use Firefox is a good choice too.
