I don't see it but I could make it happen.
Proxomitron always executes some commands in the "Bypass URLs that match this expression" field.

Hoping that your patched exe has its own folder...
Do you have a $RDIR or $JUMP in a list that is called from the Proxomitron's "Bypass URLs that match this expression" field? If so, the log window may show the redirect but not the list match because the match may have been negated to prevent an actual bypass. You'll need to check the field and referenced lists.

Otherwise... which patches are you using?
